It would be more convenient if there's a section with my searches (probably with title: my saved searches). This section could be shown before shared searches (because my searches are usually more important).

Why we do it for searches, but don't for tags? Unification is a good thing. But if split tags side-bar onto two, there will be total 5 sidebars!
I suggest another approach - split shared and own tags inside one sidebar using horizontal line or whateve and add icon "hide shared" at the sidebar header. The same for saved searches.

Better split "my" and "shared" and use horizontal line to divide Searches and Tags. The case is there could be too many shared searches (and tags). The user must be able to mark a shared search or tag as "mine", and thus see it in the "My" list. Then the user will have a list of the most valuable searches and tags which serve as a navigation, and a list of available tags and searches - for temporal use.

For me the version with My & Shared Filters is better than the other one. However i'd like to have a possibility to expand/collapse groups inside filter section with remembering the state.

What about drag & drop? There can be a pool of tags and searches both mine and shared (probably shown in different sections) and there can be a section to which I can drag a search or tag because I use it most of the time. This can also be done without drag & drop if there will be a list of searches and I will be able to select some of them to add to my section.

I vote for My tag and My saved searches to union in one group and Shared into another group
It could append combobox (where one can check a lot of items) with all shared tag and all saved search and user can check important for him.
New shared tags and searches could append automaticly with "x" to remove from static list (and move such tag/seach inside this combobox)
And, may be, provide option to agree/disagree to append new own and shared tags and searches into static lists by default or not.

To cope with the issue of too many shread tags/searches I'd also suggest to hide those not related to the currently selected project. See JT-1230 for details.
